I had a covered slip so used shore power for the AC.  I was never out long enough to justify a generator for it.   The leaks are more likely from the lower edge of the upper windows and in your case, possibly the side windows as well.  The uppers tend to leak with water running down the interior lining.  The best resolution is to remove the glass, clean the backside and the troughs they sit in of all the old caulk and reseal them with the correct 3M calking tape.  It's about 1 to 1-1/2" wide tape.  I don't recall the exact name of the tape but it would be better than using standard silicone caulk which always looks trashy.  I didn't have problems with the upper side windows but likely they are sealed with the same stuff.

The only major interior work I had to do on the boat was clean it.  She was filthy.  Years before I got it, someone broke in through the plexiglass door hatch and then left it open.  We figure it was probably open for about six years (in a covered slip) which allowed dust and mud daubers to access.  It took 4-5 weeks of constant cleaning to get it into useable shape.  Even then 5-6 years later occasionally an unfound mud daubers nest would fall out from somewhere.  I did replace the toilet as the seals in the old one gave out over time.  About 4 years into my time I replaced the shower sump water pump mounted behind the refridgerator.  Other than that, not much inside. 
 
As mentioned I replaced the 305 V8 with a 350 and then the 2nd year had the outdrive resealed.  Eventually I had to replace the steering cable as it was starting to bind and was difficult to turn the wheel.  The upside was that she would steer a whole lot better but the downside was that she'd steer a whole lot better and I could no longer set it and walk away without the torgue turning her to the side. Oh well, it was a minro tradeoff!  LOL  I also removed and replaced the passenger seating with something I could store inside and installed a new bimini top.  Everything else worked fine.

So how did you power the AC? Did you have a generator on board, or did you only use it on shore power? Looks like your was leaking in the same place mine is, behind the rub rail where the hull and cap seam is. I can see the water marks in your interior pics. Did you fix the leak? If so, how? Tell me more about what you did to the boat.

LOL....WOW!  An '86 Bayliner Ciera 2550.  That is the EXACT boat (my first) I had for the last 7 years before getting my Explorer.  I didn't have the enclosure (not necessary lakebound in TX ) and my drivetrain was the Volvo variety.  She had been abandoned in her slip at the marina by the previous owner probably 7-8 years prior so I able to pick her up for a nominal amount (pretty much pennies on the dollar) and set about cleaning her up.  I replaced the engine due to a cracked block (bumped from 305 to 350) and eventually resealed the outdrive but she was a great boat. 

My friends and I used to go out almost every weekend and hang out watching the Party Cove crowd but rarely ever tied up with them.  You have to have AC in TX so I installed a small window AC unit in the rear porthole enabling me to stay overnight many a weekend on the boat.    I had fun with my her but decided it was time to scale back to something smaller and trailerable (and storeable at home) so I sold her in March to a family up in Frisco, TX.  Thankfully I pretty much broke even on what I had invested in her.  I've since seen her out twice on Lake Lewisville this summer. 

In restoring my Explorer, I wasn't able to get out this year with my usual crowd of friends so the jury is out on whether I downtraded too far on the amenities.  We'll see.

Well, I added another boat to the stable. I ran across an 86 Bayliner
2550 Ciera for a too good to pass up price. It will be my winter
project. I still have the Johnson, and if I can afford to, I intend to
keep it. So I'll be sticking around the mailing list for a while. If I
do end up selling the Johnson, I wouldn't mind sticking around the
mailing list if theres no objections. You guys really know your stuff
and I may need to bounce ideas off you during my upcoming boat
project. Pick up the Bayliner next week. Pics here...
